There are two ways, you can do this; either through the cheat way or the real way to defeat him.

Fastest and Easiest Way to Defeat Sovereign Bulblax

The cheat way is to first disband all your crew, meaning the Pikmin and Otchi (Dog).
From the Lab, you will be needing the Bomb Rocks, have them as well.
Now take the Bomb Rock in your hand, and feed Sovereign Bulblax this Bomb Rock. He will lick it and ultimately put it inside his mouth.
After exploding, the Sovereign Bulblax Boss will get stunned.
Grab your Pikmin and Crew and throw all of them on the Sovereign Bulblax.
Or, you can also put everything on the Dog, ride it, and Dash on the Sovereign Boss.
As he is quite tall, after he stops licking, you can just dash on his chin and Pikmin will also attack him on the chin.

Simplest Way to Defeat Bulblax Boss

The other way around that is simply waking him up and waiting for him to Lick. When he stops and closes his mouth, you just have to ask him or throw your Pikmin on him.

He will roar and that will throw the Pikmin off. Blow the whistle to make them attentive. Then you can repeat that till you beat the Sovereign Bulblax in Pikmin 4.
